    How many questions were there? I can't imagine missing two being equivalent to half pay. If he really wants to make it right, suggest just having him send you the questions you missed to redo. It allows him to get his data and save him the trouble of sending out bonuses.

    Also, if this is happening to multiple people with the exact same instructions, something has gone awry. Don't take him up on it yet.

    Then it's absolute nonsense to offer half for 2 missed out of 100+. I highly recommend sending a message fully explaining your case and why 1/2 price doesn't make sense, and offer to redo the missing questions (all while being polite, respectful, etc—you want to make them feel like they should honor the agreement, not like they want to burn the bridge and the next town over to spite you).
